When I link to the tests from a weekly assignment folder it will only show up as a prerequiste test, which is often difficult to view.
Why would you require a second level page to display a prerequisite test?
And where can I go in the files to change that?

Create a page in the content editor, and under the Tests&Surveys tab to associate a test. It works that way to accommodate the Common Cartridge standard.

That is what I have always done, but now the link only shows up if I choose the prerequisite test. If I choose from the regular list, the link does not show up.

Unfortunately there would appear to be many issues with ATutor on your server that are not reproducible elsewhere. If we are going to investigate issues they need to be reproducible on our demo site.
Once you have replicated the problem there, then describe the steps we can take to reproduce the problem ourselves.
