To make sure no one hacks in or simply downloads the entire Atutor LMS from our server, should the Atutor LMS be set up using an SSL certificate? Is there any documentation or are there any instructions on how to best set this up.

We see no need for SSL ourselves, though you could implement it if you have concerns about security. It tends to slow things down if you are having to encrypt everything.
SSL implementation is not really within the scope of ATutor. It would be more of a Web server issue.
